The annual award, which was established in 1964, is presented in recognition of high vocational excellence and for outstanding services to Australia.
Professor Trounson said the award came as a surprise and was a great honour.
"Rotary is a special organisation because it is a community expression of recognition and support," he said.
"It is great for Monash to have one of its researchers honoured in this way by Rotary, which represents all quarters of the community.
"The award is recognition of the important research achieved within the university sector that has community applications."
Professor Trounson was presented with the award for his contributions to clinical IVF and stem cell science.
The award came a week after the unveiling of a new portrait of Professor Trounson at the Monash Science Centre. The portrait was painted by artist Mr Peter Byron, of Toorak.
